Just read an article in Carcraft about this - generic. (Dec 2014)

Not finding it online. Basically it is saying start from the bottom. Then the front. Then ...

You're probably going to need some shims. They would go between the bolts that hold the hunges on. You can also use a paint stir stick to get proper gap around the door. Check out you tube, it should have some sort of door alignment.

I've thought about this sometimes, that I should have punched some alignment markings into the hinges & mounting areas before I took mine all apart, because they were pretty decently aligned then.

One trick I've heard is to drill small (1/8") holes through the hinge and the door frame (hood, trunk lid, etc) BEFORE you take things apart.  Going back together use a small nail or pick to align the pieces back to the original position.
